I would change all of the endings back to normal, I'd change "Katana" back to "Sodom", I'd find and get rid of ALL the glitches and CPU cheats (come on, if you're not supposed to be able to block if you weren't blocking when a SC was started up close to you, the CPU arn't supposed to be able to!), I'd tighten the play control (whipping out SCs at Level 2 and Level 3 is a PITA on the controller or even a stick!) to the excellent response of Super Street Fighter 2, I'd find a way to increase the size on the sprites to match the sprite sizes of Mortla Kombat 2, I'd add in a desperately needed Training Mode. I'd put Evil Ryu back in. I'd make Shin Akuma playable if he isn't already, I'd make Classic Dhalsim and Zangief playable, I'd give everyone all their respective win poses that were left out, and to top it all off, I'd improve the sound to match the sound of the 32-bit versions!!
